Below is the list of colleges and universities with the largest Jewish populations as published in Reform Judaism magazine. The top 60 is based on estimated statistics provided by Hillel. Visit Hillel's Guide to Jewish Life on Campus for a complete listing of universities around the world. Hillel's Small and Mighty Web site lists schools with under 500 Jewish students.

Is there a list that lists the universities with the largest modern-Orthodox population?

The College of Charleston (CofC) doesn't have 1000's of Jewish students like the above universities. Jewish students represent about 10% of the student population. Our Hillel sponsors at least 2 regular events each week (Meet to Eat and Shabbat services/dinner). Both events average 50-90 students each week.  Number of students doesn't necessarily represent how active & involved Jewish students are on campus.  CofC's Jewish student life is very active despite the  number of Jewish students.

I'm surprised they didn't list Goucher College. Goucher has around a 40% Jewish population. It's a small campus, but Hillel is the big fish in the small pond.

Penn and Maryland are probably largest for Modern Orthodox, and obviously YU/Stern.  BC has very few Jews, but is within walking distance of 3 or 4 Orthodox shuls, and a short drive to another half dozen Reform/Conservative shuls.
